it's been a loooong time since i used one of those setup utilities, but I believe the answer is you don't. ISA/VLB cards don't have software configuration registers that can be set with software*, hence the usual series of jumpers to select ports and addresses and such. SO, I think you can safely ignore those cards and just configure the eisa stuff.
*Some ISA cards, such as the PnP version of the soundblaster card, are technically software configurable, but you wouldn't be using an eisa config utility to modify those settings.
